FishMamba: 鱼类基因组线性复杂度基础模型
1. 模型简介
FishMamba 是首个专门针对水生生物（特别是鲤形目）设计的基因组基础模型。它基于 Mamba-2 (Selective State Space Model) 架构，旨在解决多倍体鱼类基因组中长程依赖和高重复序列的建模难题。
2. 核心特征
- 超长上下文：支持高达 32,768 bp (32k) 的输入窗口，处理能力是传统 DNA Transformer 模型的 5-8 倍。
- 线性复杂度：利用 Mamba-2 的硬件感知选择性扫描算法，显著降低了长序列处理时的显存消耗。
- 大规模预训练：在 Cypri-24 全基因组图谱上进行了 150 亿 token 的预训练。
3. 训练数据集 (Cypri-24)
我们构建了目前鲤形目中规模最大的基因组语料库：
- 包含 24 种代表性鱼类，总数据量 28.8 Gb。
- 其中 95.8% 为染色体级组装，确保了捕捉长程共线性。
- 整合了 15 个物种的高质量基因结构注释。
4. 性能表现 (FishSegmenter)
- 高精度标注：外显子识别精度达 64.57%，支持单核苷酸分辨率。
- 多任务支持：支持启动子（Promoter）、内含子（Intron）等 7 类功能元件的识别。
